Q1. Why SYBRSafe is needed in DNA gel electrophoresis?

SYBRSafe is a dye for DNA staining to determine the presence of DNA fragment in gel electrophoresis. The SYBRSafe performs like ethidium bromide that binds to DNA fragment. SYBRSafe is excited by UV or strong light (e.g. blue light) and emits fluorescent signal which is proportional to the concentration of DNA in the gel (Thermofisher Scientific, 2011). In this experiment, SYBRSafe is used for the detection of mutant OFP gene and the corresponding Plasmid DNA, pRSET vector after restriction digestion by KpnI and HindIII. Signal strength of SYBRSafe can be one of the parameters to measure the efficiency of restriction digestion.

In order words, Taq DNA Polymerase tends to develop more random mutations along DNA sequences through amplification while Platinum® Pfx DNA Polymerase tends to make a precise DNA amplification copy of DNA fragment. They can be applied in different area by means of error rate control. Taq DNA Polymerase makes more copies of DNA sequences with different mutation sites which is essential to study the effects to expression rate of a target gene in different mutation sites. Platinum® Pfx DNA Polymerase on the other hand, is able to maintain accurate amplification and ensure the specific site mutagenesis by minimizing the random error

    Ligation is the process of joining two DNA fragments or other molecules by a phosphate ester linkage with the action of enzyme. Ligation of DNA is process that involve the DNA of interest is inserted into the plasmid. This 3’-hydroxyl of DNA terminus are joined together with 5’-phosphoryl of another by phosphodiester bond.     The topic of this research involved the occurrence of genetic transformation in bacteria (E. Coli). More specifically, a previously prepared pGLO plasmid--which consisted of the gene to be cloned--was used to transform non-pathogenic bacteria. The pGLO plasmid contained a gene for the Green Fluorescent Protein (GFP) from a bioluminescent jellyfish and a gene for resistance to ampicillin, an antibiotic. Essentially, we wanted to determine the conditions of the bacteria that would glow. Our hypothesis was that the transformed solution with no plasmid DNA and ampicillin would produce no bacteria colonies, as it wouldn 't be able to grow without the gene for ampicillin resistance. Also, the transformed solution with just LB and ampicillin would produce bacteria colonies but the transformed solution with LB/ampicillin/Arabinose would produce glowing bacteria colonies (as Arabinose allows the GFP gene to be expressed, but in both cases bacteria colonies would be present because of the gene of resistance to the antibiotic, ampicillin). We essentially made the required transformed solutions--and the controls--swiped them on the agar plate, and then observed to see whether or not bacteria colonies grew and whether or not they glowed. Our data fully supported our hypothesis. We can thus conclude that bacteria can take in foreign DNA through the process of transformation and that this foreign DNA can fundamentally change the bacteria (ex: making it glow). Future research can involve inserting other pieces of DNA into bacteria from different organisms, making the bacteria take on various phenotypic characteristics.…

    Restriction enzymes cut DNA at a certain palindromic sequence. Three samples of lamda DNA set up to be cut with restriction enzymes PstI, EcoRI, or HindDIII. There were also two more samples, one of these samples was not mixed with any restriction enzyme and the other was a marker, which used an enzyme which creates fragments with a known number of base pairs used to create a standard curve. All five samples were put through agarose gel electrophoresis in order to estimate the amount of base pairs of the fragments in the non marker samples using the standard curve created with the marker sample. It was hypothesized that if three samples of DNA are mixed with different restriction enzymes and 1 sample is not mixed with a restriction enzyme and agarose gel electrophoresis is performed on all 4 samples, then the patterns shown in the gel will be different and the sample with with no restriction enzyme will have only one band.
